I was also concerned since people always mentioned that people with tattoos could not go into public onsens or baths in Japan. But I realized that Japan had loosened up that rule since many more foreigners were traveling to Japan. However, you should still be aware that some ryokan, onsen, or public baths still follow that rule.
If you are still a little hesitant and unsure if the ryokan or hotel you are booking has a tattoo-friendly onsen, then book a room with a private room and onsen instead!
